As I wasn't an avid watcher I understand this series and show had its own timeline of events with things building up to the Flood. A Shaman is introduced, a robot like Guilty Spark was introduced and released the Flood using Kwan Ha. In the final episode we see Cortana takes over the Master Chief's body again to survive a plane crash. There are a few different plot lines that are not explored/finished like Halsey being infected with the flood and left in cryosleep. Its really a total mess I cannot summarize it.
